Used Voodoo and was able to keep root.
Did not temp-unroot first. Just took the update.

SO ONCE AGAIN MAKE SURE UPDATE YOUR SU BINARY BEFORE YOU GO UP THE OTA LADDER!!!!!!!
Now I have no idea when I'll gain root again if ever at all! :-(

UPDATE: I got antsy waiting for a response, so for others in the same boat as me that has some understanding of root, but not an expert, here is what I did. Update Superuser User Binaries (to the left -swipe) Temp Unroot in Voodoo. I downloaded 4.2 update from another website to my downloads folder on Laptop. Copied ZIP file (do not extract) to SD CARD. Boot into RECOVERY. Update from external card...Once you get to home screen on phone, go to VOODOO, Restore Root. I thought that I "UNFROZE" Bloatware Apps (suggested in other forums) from ROM TOOLBOX, and it turned out that they did NOT "DEFROST" that did not affect the update or root (this may not be entirely correct, or maybe certain steps were unnecessary, but this is what worked for me)

I had to go back to ICS to get the update because I deleted some Google apps. I'm going to STRESS if you go this route then make sure you update your su binary before you move up the ladder of OTA builds. I didn't & now my root is broken. I did everything but that. Root checker app says I have root but no apps that require root will work and su binary updater only goes as far as downloading & then fails when it tries to gain root.
SO ONCE AGAIN MAKE SURE UPDATE YOUR SU BINARY BEFORE YOU GO UP THE OTA LADDER!!!!!!!
Now I have no idea when I'll gain root again if ever at all! :-(
I never updated any super user binaries and I never lost root.....I always forget to do that and I never loose root...I wonder why???

What this update for I just got it ota I'm not rooted I'm stock..9.16.6 software update what does it fix? Thank you Eric
I would say if you are on 4.1.1 dont take the update because there is no way to downgrade, and there may never be one. I have updated and there really doesnt seem to be much improvement ... Looks like text delivery no longer works, and I personally have been having problems sending email with Gmail. Several emails will just keep saying sending, forever, until I delete them. This is usually by replying, I have tried to clear data etc. But still happened this morning.
Here is what it is supposed to fix along with more info: LINK
- Google Security Patches have been added for additional security.
- Data roaming fix has been implemented
- Connection/disconnection detection has been improved when using USB
- Improved Wi-Fi connectivity
- Wallpaper options are shows when home screen icons are selected
- Camera improvements have been made to touch-to-focus, notifications and low light performance
- In-call audio routes to earpiece when connected to headset has been improved
- Improvements to video streaming pixilation have been made
- Media sync stability has been improved

Same issue here. After I upgraded to JB I got SU access for SuperUser and Titanium - took a reboot and restore etc using Voodoo. Voodoo still says I have root but any attempt now with new apps get denied root access. -Deleted my rom slots
-uninstalled safestrap
-used utility to go back to 4.0.4
-took the 7.2 security update
-used utility to root
-used utility to install Voodoo OTA Rootkeper and Superuser
-Protected root in Voodoo OTA Rootkeper
-tested Temp Unroot/Restore root in Voodoo OTA Rootkeeper several times, then left it temp unrooted
-took 4.1.1 OTA
-restored root with Voodoo OTA Rootkeper
-tested Temp Unroot/Restore root in Voodoo OTA Rootkeeper several times, then left it temp unrooted
-took 4.1.2 OTA
-restored root with Voodoo OTA Rootkeeper
-installed Root Explorer
-used Root Explorer to install Safestrap 3.12
Everything seems fine. I haven't flashed any ROMs yet, but I can go into Safestrap with no problems.

Is there any way to stop the system from constantly asking me to download the new update? I've got sync disabled for now but would like to know if there's a more practical solution..if I freeze "Updater 4.1.1-41" will that do it? Will it mess up other functions on my phone?
i cant take credit for this but i googled it for you...
Haven't tested this on the HD but coming from the X2 you could do two things. You could use Titanium Backup to freeze the updater.apk. the other way was to use an app like root explorer and rename the updater.apk to updater.apk.bak. If you use titanium just unfreeze whenever you are ready to update. If you use the second option just delete the .bak from the name.

Easiest is if you are rooted is t oedit the fingerprint line in the build.prop display like the OTA update is then it wil stop trying to pull it. I'd check mine but I dont run stock SW and I haven't taken OTA yet on my Dev Edition. However I know the process works as i just did it to my Droid Charge to get its update to stop trying to downlaod

Would I only change the ro.build.fingerprint entry? Currently it is motorola/XT926_verizon/vanquish:4.1.1/9.8.1Q_39/41:user/release-keys What would I change it to? Thanks for helping a newb.

first went back with Titanium and used a filter to restore all apps that were frozen
updated binaries in Su
deledted root that was saved then saved another new root
UPDATED OTA FOR way back Kachows question
after updating OTA
updated binaries again
went to Voodo and rerooted all s well worked like a charm
also NEVER installed safestrap looks like that causes tins of problems and not interested in Roms now
