Am I doing something wrong?

I've never run into any problems until I unlocked my bootloader. Trying both TWRP and CWM, every time I flash a ROM it seems to go back to stock rooted for some reason, I'm really confused as to what I am doing wrong

Make sure to mount system first. I'm CWM it in the advanced menu. Not sure where it's at in TWRP since I prefer CWM.

Correction: it's in mounts and storage.

So i mount system, then flash the ROM?

Yeah. If you're flashing a cyanogenmod rom make sure you back up your stock rom because they use different kernels.
And as always wipe system, cache, and dalvik before flashing any new rom.
