The utility may pose the problem. I had use the files via cmd.exe. I am aware that, and Motorola says it as well, unlocking the boot loader may actually cause problems with the phone. If the phone came with an unlocked boot loader the. You have a problem. The dev and the retail versions all come with it locked. You have to unlock it yourself. This prevents them from being held responsible for any problems you have with the phone. If it came that way, go back to whoever sold out to you. They don't know how to check the number of flashes so don't worry about that.
If you, however, unlocked it yourself then I suggest looking for a ROM that isn't laggy, i.e. some nightlies, or make your own.
You should also know, RSD Lite is also for flashing stock, not customs. Using it to flash custom ROMs may cause issues in its own. Look for either safe strap, TWRP, or, since your boot loader is unlocked, CWM. This are your best choices for flashing custom ROMs. Anyone who says otherwise needs to stop and learn a few things about android.

Not sure if there is a misunderstanding here... He is looking to update his phone to stock JB not load a custom rom. Noboday said anything about flashing custom roms in rsd lite.

 

Also Moto says having an unlocked bootloader may lead to the user causing problems for the phone not the phone having problems because of it. Unlocking only takes off the security checks to do additional things with your phone
