Root assistance needed

So I am coming to the experts for advice. Hopefully someone can assist. 

I have a phone on 4.1.2. Previously, I had used Matt's utility to root it while on 4.1 and then used rootkeeper to get it to 4.1.2.

It is my wife's phone. I am not sure what the deal is but it now seems that the subinary needs to be updated and I can't get it updated. I have root access with TB and have backed up apps and data. The OTA rootkeeper shows that I have root access. When I go to use SU app, it indicates subinary needs updating and I can't get it updated. When I attempt safestrap, same thing. 

Any advice? I am open to wiping the phone and re-flashing so if that is an option, I am open to it. I would like to get her rooted and flashed to a custom ROM using safestrap.

Thanks. Should I try to root it with option 3 or just go straight to option 1 and start from scratch?

IMO .... I would start fresh... option 1 then root :)....
