Installed JB Leak, OTA Rootkeeper says it has root, BUT

So after a lot of trial and error, I got my phone to accept the JB leak through Fastboot recovery. I had rooted and installed OTA rootkeeper to keep root. Once I got into the new JB, I restored root with OTA Rootkeeper.

But when I open up SU and try to update binaries it says it fails to acquire root.

Also, when I try to install SS 3.07 so that I can try Fat Free Bean it installs, but wont open the program, leading me to believe that I dont REALLY have root access.

Even though Rootkeeper says I do.

Any ideas? I cant get SS 3.07 or 3.11 to install and actually open and I cant update my binaries due to lack of root. But in the Super User program, it shows that OTA Rootkeeper accessed root successfully...
