On every ROM I flash, the new governors and schedulers like "hotplugx" disappear after a while with no warning. I never alter the system files. Anyone have any ideas?

What ROM's? ICS/JB? What app are you using to set/verify them?

Some ROMs will have the modules already in them, but read this for more information:

Perhaps the ROMs you have do not have the modules, I do not know as I have not looked into it. But have a read and see if that can help you :) Specifically:
echo [governorname] > /sys/devices/system/cpu/cpu0/cpufreq/scaling_governor

Thanks for your help. I have not looked at your link yet but, for instance, I just flashed Revolution and 2 days the schedulers and governors are gone again.

I also have noticed this on my jb rom with Rom Toolbox Pro. This started happening after the last app update. I now use No-frills CPU Control for that stuff.

is part of the init.d script (normally named modules, or something like that) that will load the governor at boot (located in system/etc/init.d). Once you have a look at that link I posted it make make a little more sense. What does that mean for you? Well, if you add the above line to the modules script then it will load the governor on boot and it should fix your problem.

This is definitely more involved and more difficult than just setting it with an app. Think of it as "hard wiring" the governor. But it is more difficult to set up. I can give you more information if you need it.

This time, I do believe it's just a problem with an app. I have been running Evolution for over three weeks and the governors were displaying just fine in Rom Toolbox Pro, until I updated the app about a week ago. I can still pick different governors and schedulers with Rom Toolbox, it just doesn't show them until I pick one. So I flashed JellyHaters into Rom slot 2 just to verify that it wasn't just a problem with the rom I was running. Low and behold, Rom Toolbox was at it again, but No-frills Cpu showed all of them.
