Safe system is just a tool that creates a second area for you to flash custom roms without messing with your current system. It is called safe because it is basically safe for you to play around in and experiment without messing up the phone. Although some users have soft bricked their phones while in safe mode.
What it does is instead of over writing your system files, it places them in a separate folder and boots up from that location. Then when you switch back to non safe the phone knows to boot up with your regular system files.
That is a basic idea of what it does. I am sure others may be able to break it down in more detail or technical terms.
