I'm not too familiar with es file explorer... (I always delete it and use Root Explorer)

I had originally tried to delete it after saving a copy to the SD card in an attempt to install a custom one. No matter what it wouldn't delete. So I tried hiding to see if the custom could be moved over but it still says bootani already exists so it won't move. Going to system/media doesn't appear to have an option to unhide files nor does it give any info where to find the file after hiding it. Suppose its something simple going on here.
It appears that your es file explorer does not have root access.... that's why you are not able to modify /system files......

The first thing I did was manually grant su access to the app and it is on the list as having access. I did move the custom zip to data/local . After that was able to grant permissions to it I think it was rw-r--r--. Still wouldn't move over after hiding. I'll have to take a better look for a hidden list. Was looking earlier and saw what looked like the file in system/downloads. Will have to look further at that perhaps it was moved when hiding.
