Got a quick question,

When making a backup, do you enable to include Weptop and primary system? I have always included them in my backups, but is it needed? (Eclipse 1.2 ICS)

Its not needed on ICS. It also saves space if you don't.

I was hoping you would say that, it does take up a lot of space (over a Gig). It won't affect anything? I think I'll give it a go. I have a 32 G Sd, but it fills up fast when your making backups.

I believe it makes a backup of your non safe side system, or the system not installed in the /preinstall partition. As for webtop, the way ICS uses webtop is different from GB. It was needed to backup webtop in GB if you wanted to use the lapdock or HDMI, but in ICS it isn't necessary.
