I unmounted my external sd card, to format it. I formatted it. Now it will not show up for USB connection. When using ES file Explorer, with root privileges turned on, I see external1 mounted with privileges of ---rwxr-x but sdcard has privileges of rwxrwxr-x so I tried assigning these privileges to external1, but it just tells me it failed. When I try in root explorer it says some file systems do not allow you to change permissions. It may not be permissions related, but the phone sees the external sdcard so why wont it mount on my desktop(Kubuntu 12.10) like it did before unmounting the sdcard? I tried to reboot the phone, but that did not help.

Try formatting it with the phone. So put the card in and format it. It might have a different format and not playing nice with your phone.
a what? an android? whats that?

Do you have safestrap installed?.... If you think it may be a permissions error there is an option in safestrap to fix permissions.... Maybe that will help

I forgot about that. I tried it but that did not fix it. It realizes a USB connections is made because it says USB debugging is on and it lets me choose media device and camera. but not the third option that enabled the sd card to be recognized. Can you check permissions on a similar device(one with an internal sd card and a external sd card) and report back what you have. I am not 100% sure it is permission related BUT it seems like the likely culprit because the card works fine in in a cheap pos usb card reader from ebay, and it worked fine in the HD before unmounting. I have tried to remove and insert it and reformat it, and every combination of such. No luck.

I'm glad its working for you. I'm just throwing this out, it might have been a case of the card being mounted but the filesystem wasn't. I see that at work with installing new raid sets. The raid set is mounted but the filesystem on the raid set isn't mounted. I'm not sure if the same idea applies with android tho.

Interesting point Brutus. In this case, android was recognizing the external sd card through file explorers and settings->storage. I tried different roms, different SD cards, so the problem seems to be on Moto's end some where(or at least imo).

I'm running Arctic HD .1 over .215 with Safestrap 2.0. I recently purchased a 32 gb sd card. backed up the 16 gb card to my pc. Shut down phone pulled 16 gb card, replaced with 32 gb card. Phone recognized card, copied data to phone. Every thing was cool for a couple of days then I start getting messages that the sd card was blank. I pulled the sd card put it in my PC and it recognized the sd card, put it back in phone phone says its blank. So I put it back in pc formated it then put it in phone and voila it is recogized, the phone even put a lost.dir folder on the card. So now I want to format it to the phone. Just to be sure, the format sd card command in the safestrap menu is for the EXTERNAL SD CARD correct?
