I'm looking for a way to resize the YouTube widget with the stock 4.1.2 launcher, I know some launchers allow you to resize widgets but I prefer the stock JB launcher. I am rooted. 3x2 is an awkward size on a 4x4 screen. Any advise is appreciated.

The only way I know of is with a non-stock launcher.... I personally use apex launcher pro and can resize virtually anything nicely 
and IMO is closest to the stock launcher in appearance (since you stated you like stock )
