Weird, I updated to this kernel on the latest CM10.1 Nightly from Skrilax, and now I get stuck at the bootloader. Wiped cache and dalvic, fixed permissions, still stuck. Re-installed R40 kernel, still stuck. Reinstalled CM10.1, still stuck, won't boot.
Not sure how the kernel broke things, but looks like I have to completely wipe my phone and start over?

Just flashed the kernel, seems good so far, perhaps a little bit snappier. Just one thing is missing, simple GPU governor. Or is it just me?

What were your installation steps? I wouldn't blame this on the kernel. I installed uXylon, this kernel, and XBreeder with zero issues on my M. Wipe, flash ROM, GAPPs, kernel, re-wipe cache/dalvik, reboot. There's no need to mount system when wiping anymore or prior to installing an AOSP ROM.

My steps were like any other kernel update. Recovery, install, reboot.

I just re-read your post. The issue can be blamed on the kernel, specifically the version you used. N40 has been around for a while and I'm pretty sure the committs aren't going to line up with the nightlies. If you're going to run current nightlies, you should try to run the most current kernel.
