You don't have to flash the icons. You have to edit each icon yourself with the individual picture.
i.e. using Apex launcher, long pressing, clicking edit. Then you can edit the picture, name of the icon, etc. It won't work on Trebuchet though.

I'm not sure, I haven't tried that. You might be able to, though.
And I don't think so on the Moto launcher. Then again, I haven't really used it much.

If you reflash the 1% it reverts status bar mods back to 1.0

That's my fault. I edited 2 SystemUI files but included the wrong one. On it now. Also bringing the AOSP lockscreen.

Glad you like it, there's more to come. Getting ready to work on the phone and contacts today as well. Should have the fixed SystemUI and stuff up in about 30 minutes.
